Abstract

The hippocampus is a part of the brain responsible for spatial navigation and memory formation. The regions of hippocampus are connected through nonreciprocal, unidirectional internal pathways. An important feature of the hippocampus are cells with high firing rates at a given location – place cells, which allow constructing an internal spatial map representing an external area (place field). However, it is not understood how memories are related to the hippocampal place fields. On the one hand, stability of its neural code allows a long-term storage and retrieval of memories; on the other hand, turnover of its neural representations allows learning and adaptation.

This work focuses on the analysis of 1P calcium imaging data from dorsal CA1 of a mouse, recorded with a miniature microscope during an animal’s free navigation in a previously familiarized two-dimensional arena. We present and discuss a detailed pipeline developed for the analysis of this data. Preliminary results focus on the definition of place cells. A classical method of using mutual information between calcium transients and animal’s position is benchmarked against an alternative method, which considers the geometry of the place cell’s representation. We find that the alternative method yields a higher fraction of place cells, suggesting that this method should be more sufficient for further analysis of place cell dynamics over time.
